Sending email confirmation link after registration

Kentico has the option to include verification email after the sign up, inside Settings module, Security & Membership tab for the current page, after this option is checked there is a default Registration Confirmation template that should be sent out to the user. But apparently this does not work.

What is the best approach to generate activation link in the email?

I created custom SendVerificationEmail property on the webpart we are using, created an email template that should be used.

Sounds as if you've created a custom webpart. I'd suggest looking in the OOTB webpart that handles registration and find out what they do to send that email out to the newly registered user. You'll find more info in the /CMSWebparts/Membership/Registration/RegistrationForm.ascx.cs file starting about line 721.
