I have Kentico version 13.0.16 i want to upgrade, does i need to install all the hot fixes ? or just the latest one and it will apply the older fixes? also what this message means after the upgrade ?

Following files were copied into the target directory with the '.new' extension. Merge your custom changes into these files and remove the '.new' extensions afterwards.~\CMS\App_Data\Install\SQL.zip

Just the latest hotfix should be sufficient, every hotfix contains all previous hotfixes for the same version.

If you've recently applied an upgrade you might get .new files if you've customized default Kentico files. The upgrade will provide you with an upgraded version of the file that you need to apply your customizations to (manually merging them together).

Ok Thanks, iam tying to upgrade the default site Dancing goat from version 13.0.16 to latest it gives me the .new file in this path ~\CMS\App_Data\Install\ even i dint change any thing in the default site just upgrading to see the expected changes when i upgrade my site

I'm not sure why that would be the case if it is just Dancing Goat you are upgrading. Did you upgrade from Kentico 12 to Kentico Xperience 13? Is there a reason why you're upgrading Dancing Goat? You could just install a fresh instance of KX13.

What files have the .new extension in \CMS\App_Data\Install\?

Errors that can commonly occur are conflicts with customized files. By default, the hotfix does not overwrite modified files (unless you enable the Overwrite all files option in advanced mode):
For each conflict with a customized file, the process creates the new version of the file with the .new extension. You need to manually transfer your customizations to the new files and then replace the original ones.
Customized files that would have otherwise been deleted remain in the file system, with an added .deleted extension.
The modified file could have been modified by some antivirus, etc. If you are 100% sure oyu hav enot modified any files, let the hotfix tool overwrite them.

current version 13.0.29 just installing the latest hotfix SQL.Zip.new contains lots of DB scripts and xml files without modifying anything in the default site,

the issue is lots of changes happened in my real site so i need to track what's changes in the latest version coz it may break my changes
