By default it will automatically do that but you have to define that custom payment provider within the Kentico UI now. So go to E-Commerce>Store Configuration>Payment Methods and add your new payment method. You should be able to select the gateway assembly and class from the dropdowns if you coded your custom gateway properly. Then save it and you're set.
