Yes, this is a default behavior and this setting is there exactly for the purpose of menu web parts. You can clone and customize the default web part which will ignore this setting but in that case I think it's easier to enable the document to be displayed in navigation. Otherwise I don't see a reason why you have disabled them from navigation and you want to show them in navigation.
