Can't find some `.new` files after running Kentico 6-to-7 upgrade tool

When I run the Kentico 6-to-7 Upgrade.exe tool, it says that certain Kentico 6 files have been modified, and that I should manually merge in the Kentico 7 versions, which are placed in the same directories and have their filenames appended with ".new". When I open /App_Data/modified.txt, I see a list of files that require manual merging. However, several files mentioned in modified.txt have no sibling .new file. What does this mean I should do with the file in question?

Another strange thing I've noticed is that certain files are mentioned twice in modified.txt.

Could be false positives. Have you checked the file system outside of Visual Studio? Does the site run? Or what errors are you seeing?

In the file system, there are actually .new files for most of the files mentioned in modified.txt. For the files mentioned but without corresponding .new versions, I'm not sure if they've been overwritten by Update.exe already, or perhaps they were meant to be deleted and so there is no .new equivalent.

I haven't been able to run the site yet for unrelated reasons. It almost certainly wouldn't run without me merging in all the .new files. Are you suggesting that I leave the questionable files in place, and otherwise follow through with the upgrade process? For now I'm going to revert the database and files, and then try again.

No I'd do as you suggested and roll back and try again. You might also check the log file as well for the upgrade.
