It appears that setting a fixed 'height' to a div that is smaller than the WebPart box will cause the overlapping in Firefox, but if I set it to 'height:auto', the WebParts are positioned correctly. This explains why it appeared fine in IE6, since IE6 does not render the 'height' property correctly in the first place.
