I think you can safely rename the site code name. It shouldn't cause any major issue (we wouldnt offer the change in site code name otherwise - if you try to change the site code name it offers you to rebuild indexes as well). I tried to rename the codename of my site and the site kept working correctly.

So except the situation where you bind something to specifical site code name you should be ok.
