Looking for an "affiliate marketing" program to tie in with e-commerce sales
Looking to add a simple "affiliate marketing" program to tie in with Kentico E-commerce cart which tracks sales and commission for affiliates (publisher websites) when someone buys a product that was referred from an affiliates's website. Kentico doesn't offer an affiliate marketing module like Wordpress does and I am looking for something similar.

Unfortunately, you are right - there is no such an module for this exact need. However, have you tried the on-line marketing features and tracking possibilities? I think it may cover your needs too - maybe with some customization.
