Post Upgrade Site Switching issue
We have multiple sites under our domain each configured with their "subfolder" names referring to the same installation via virtual folder config through IIS. This set up used to work pre-5.0 upgrade, but although it works by and large, in CMS Desk, it behaves in correctly when site dropdown is used by adding the new site name to the url structure and resulting in a bad CMS Desk url, in which we have to manuall take out the extra part to continue with our desired destination.

Example and duplication method:

Site manager > site properties example

main
Domain: localdomain/main

sub1
Domain: localdomain/sub1

sub2
Domain: localdomain/sub2

Step 1 - Go to CMS Desk and login
http://localdomain/main/CMSDesk

Step 2 - Switch sites using site dropdown to sub1

Step 3 - Observe the url change to
http://localdomain/sub1/main/CMSDesk
where it needs to be
http://localdomain/sub1/CMSDesk

and sob at the "404 - File or directory not found."

Step 4 - Be annoyed and change the url manually

How can we remedy this situation?
