To upgrade you need to apply the upgrade procedure (5.5 to 5.5 R2), which can be downloaded from the following page. Please backup your project at first.

John the process is explained very nicely in the link provided in the previous post. I performed the upgrade on our site in about 45 minutes. It is very simple and straightforward.
